Genitalia was only removed from the Star Fleet mod. He wanted it based on the show which was wholesome and nobody ever had sex. Every episode, the captain saved the day and kissed a woman with no tongue.

As for your last question: my guess is Robert never allowed for the possibility that HE could lose control within the game. Inside the game he was God. He obviously didn't anticipate his subjects going into the wormhole.
that guy is Valdack(the guy he captured earlier), he said "my Valdack outfit turn into this". Theres no sign of Walton at all.
I think I kinda understood how Daly mod is deleted after rewatching the last part, the firewall erased it cuz Daly hit the firewall while chasing them and it detected his rogue game code and disable his controls. I guess it kinda like when u update a game it detect and erase any unofficial mod or coding u made to your game.
