I just remembered, in other threads like this, the show Eerie, Indiana was mentioned a couple of times. But I have never seen it.
Might also want to check out Twin Peaks. I have never seen it, but the creator, Alex Hirsch, has described Gravity Falls as "Twin Peaks meets the Simpsons". (I should watch Twin Peaks someday. I understand that Scooby Doo: Mystery Incorporated has references to it as well.)
Also the X-Files. Gravity Falls is kind of like a kid friendly version of that show.
If you want more of the crazy dark/disturbing humor that the show had, you might like Invader Zim. This show is what I imagine a Bill Cipher Show would be like.
Oh yah, Alex Hirsch is one of the writers for the Detective Pikachu movie coming out in a couple of years. He's also working on a show for FOX so keep an eye out for that, too.
