At the end of season 2, Merlin announces he's leaving (we don't know for where or how long), and I think I remember Arthur disagreeing and more or less forbidding him to leave, not entirely sure though. So we don't know if Merlin will leave, where he'll go, and how Arthur will deal with his absence.
Arthur has slept with "Guinevere", except in fact she was Morgan in disguise. So how are Arthur and the real Gwen going to react to that?
Mogan slept with her brother because a voice told her to make an heir to the throne, so there's a good chance she slept with Arthur to become pregnant and will keep on feuding with her brother for control of the kingdom.
The Round Table is built, they leave an empty seat at Leontes' place, because "it will be a long time before someone is worthy enough to take hs place." Who is it gonna be? Lancelot, Galahad...?
So yes, they had ample material for a second season and had left all sorts of threads hanging. Not to mention all of the Artyhurian material they hadn't even touched yet, and which they might have in the future (famous knights like Percival, Ywain, Bors, Lionel, Tristan, all having their own adventures; the Grail quest; the Lady of the Lake; Merlin's story with Nimueh/Viviane...)
