Why do you think that? Yes, it was scary, and it would be natural to fear something like that, however it did nothing to deserve being locked in a lab and experimented on.

It was going around killing innocent people.

And it can read minds by touching people, so it loses the excuse of being afraid.

And in the end, it gets away with it all.

No, not really. It wasnt about the creature being afraid. Since it got here, it was treated with nothing but animosity. Kept prisoner for decades, when all it wanted to do was go home. All interaction with the human race was hostile, so it grew to hate us. So when it got out, and was hungry, it didnt care if it killed and ate us, because as far as it was concerned, we were a violent, cruel, species. Joe was just able to get through, and show him not all people were bad. Which made the creature re-evaluate its stance on the issue. Hence why it didnt kill Joe. Which the movie made pretty obvious.
