Some people were uncomfortable with Manny's crush on Haley in the first few seasons,but you have to remember that:

- A lot of kids develops crushes on their cousins. Then growing up these things disappear,like it happened to Manny.

Technically, Manny is not Hayley's cousin. He's the step-brother to Claire, which makes him Hayley's step-uncle.
The only person in the series who tried to tamp it down was Jay... for him it might have seemed weird. If Manny and Hayley got married -- perfectly legal once they were of age -- Hayley would be his step-daughter-in-law AND his granddaughter.
FYI, marriage between first-cousins is common in some parts of the world.
There are real life cases of Step-Siblings getting married. I'm not saying it couldn't be weird but it is perfectly legal.
If that's not considered incest then this situation wouldn't be.
It's not incest. They're only "related" by marriage. He is her step-uncle. No moral, genetic, or legal problem at all.
