Were the aliens really hostile to mankind?

From what we see, the alien spaceship did not attack the withdrawing ships; their "smart weapons" did not hit unarmed humans (such as the baseball palying kid) but only aimed at infrastrutures and crafts. Moreover, they only rescued the captured alien without killing the humans nearby. I think they wanted to subjugate Earth with its population rather than sweeping mankind away.

This has been discussed many times over. Because the movie is so poorly written, it's hard to say what the intentions were of the aliens. First off, they arrive with a sh!tload of armaments but then again do not engage with us unless we do so first. That is somewhat contradictory given that one of their kind also gives a human character a 'vision' of their species colonizing multiple worlds. The aliens also let various other characters live but at the same time really enjoy destroying our infrastructure and military equipment on land but not at sea.

IMO they were an advance party cutting off our comms and means of reinforcements while setting up their own defences/comms

Yeah. Just because they weren't all chaotically violent or cartoonishly evil to each and every human they encountered doesn't prove the "misunderstood refugees" theory. There are practical explanations for the supposed mercy or restraint they showed. Limited ammo, rules of engagement, mission priority, etc.
