Is Bo still aligned with the dark (unwillingly) , or is she neutral again?

They have hardly even mentioned light or dark at all this season. Do they even exist as separate entities anymore?

Exactly. The universe that the show has created is a convoluted one at best. This show is all about being sexy and not much else.
