Was Waller the real villain?

She was the one who recruited the criminals, and then one of them (Enchantress) became the super-villain. Waller tried to cover it up by killing FBI agents assigned to her. The entire movie felt like damage control of Waller's actions.

She was. That's why the soundtrack is playing Sympathy For The Devil when her character is introduced.

In the new Suicide Squad movie, she is presented even more as one of the bad people.
