Didn't get the twists in the movie... help, please

Ok, so I watched this movie over three days and by day three my memories of the movie from days one and two were shot to shit.

I need help with the two twists that occur towards the end of the movie.

Question #1: Who/ what is the Trinity?
Question #2: What was the REAL story behind Himiko, the one that Lara and her father figured out after they opened her tomb?

Trinity was Neo's girlfriend.

Himiko had a rare plague and had herself entombed to keep bad people like Neo's girlfriend from using it as a weapon. I think?
