While Deadpool was talking about babies creeping him out, there was another Wolverine listening in on them, what's that about??

That was a clone of Wolverine. The babies are clones of various Weapon X mutants I believe... many of which die in the growth process. Wolverine Origins made a weak attempt to show this... hence the reason they wanted to kill Wolverine in the tank, since they had his DNA... and then made the crappy Special Ed Deadpool. But these were cloning vats.

The shadow was lurking in the scene with Deadpool and Omega Red. He has a different mask. Without the ears that Wolverines has.
I assume it was cut material, or seeds for a squeal.
Nope. That scene's a flashback to Wolverine under the control of the Weapon X program, wearing an earlier version of his "present tense" costume. It's not grey, that's just how it looked in the shadows and/or flashback (can't recall which for sure, don't have it on hand).
