It is a joke. She is "related to her father by marriage" in the sense that her mother and father got married and then had her.

I actually did think he was her stepfather... as in, related to him because her mother married him. And also because of the little speech he tried to give their son, about parents' "insides" or whatever not working well together; it gave me the impression that Olive was a child from the mother's previous marriage, and that Stanley Tucci's character was sterile, and that's why they adopted.
I could be wrong, of course. But I know plenty of people who call their stepparent "Mom" or "Dad," so I don't think Olive calling him "Dad" necessarily closes the case.

She was being sarcastic, he was her dad by birth.
The dad was joking around with the son when he said "Sometimes insides don't mesh." He also said "Where do you come from?" Obviously he knows where he's from, he adopted him.
They were a family who joked a lot. Hell my we tease our oldest daughter by saying she can't possibly be related to me because she's so pale....like her dad.
My daughter is an only child so I joke with her by telling her that out of all of my children she is my very favorite. She then rolls her eyes and reminds me that she is my only daughter. That never gets old!
Anything you can do to draw attention to your mouth is good.
I always thought Olive was possibly adopted. Her brother was, and her parents do mention something about inside parts not working.
Either way though, neither her or her brother are treated any differently so if she was adopted the parents (and children) in the family clearly don't dwell on it.
Yeah, I think he's her step-dad.
