In the first prison break, Breslin used them to jam the food door so it wouldn't latch. He could then open it and stick his arm through to reach the keypad.

I dont know why he made loads of balls when he could of made one big ball

One big ball is hard to conceal and pass through the window with cuffs on. With smaller balls he can add one or two at a time for a week or two until the required amount is achieved to jam the window lock.

It was probably the same children's picture he carved into the table - one that his kid drew for him before he died.
