I think the werewolves were supposed to symbolize the government or whoever was going to shut down outcome and have the agents killed. When he took the wolf down, that's supposed to symbolize that it's the wrong choice for these people to go after him and that he will bring them to the ground if they don't leave him alone. That's what I got out of it anyways because when he took down the wolves, he was all like "I told you you should of left me alone". So that's what it meant to me anyways. I could be wrong.

You're wrong. The green drugs made him as strong as a wolf. The blue pills made Aaron intelligent enough to figure out a way to get the wolf to take the drone-launched missile for him.
