The point is, I think, that the name was carved long ago, when Jason Bourne was much younger and less mature. The Jason Bourne of the movies is not the Jason Bourne, agent recruit.
The screenwriter is trying to make a statement about how long and to what nefarious, uncontrollable ends the national agency bad guys have been doing what they're doing to the American people.
Yes, this is a young Jason Bourne, pre - amnesiac, long before the events seen in the first film.🐭
