I saw it for the third time and totally get it now.

I think a lot of people who don't like it weren't paying attention. All i see are complaints about "Bourne shouldnt be on drugs" and misunderstandings of what they were watching.
It's a lot more clear if you realize that the entire point of this being "the legacy" is that these are separate programs.
First was Treadstone, just the physical and mental training that breaks them down and rebuilds them psychologically. Which is what Bourne was a part of.
Then there's Outcome which is built on the ideas of Treadstone with the addition of gene therapy introduced through viral factors.
The entire film is the people who run the program are afraid that with Treadstone going public Outcome will be revealed so they order all of Outcome killed.
It's mentions up front they can use the science again some day in other programs.
Outcome-5 escapes and there's your film. Watching him get off his meds and escape.
Near the end you find out they had another secret program LARX. LARX-3 is sent after Outcome-5, dispatched from Bangkok to kill. This shocks the other people in charge of Outcome who didn't even know LARX existed.
LARX was explained as Treadstone without the inconsistancy and Outcome without the emotional side effects.
And that's were we're left at the end of the movie.
Treadstone is shut down with only Bourne surviving and the program going public with congressional hearings.
Outcome shut down with only Outcome-5 and one doctor surviving, escaping on a boat and wondering what to do next.
And the existence of LARX and potentially other programs being revealed to the audience, but not to the public.
I quite liked it, and I really feel that the people complaining about it missed out on most of the actual plot because their complaints don't line up with what was explained in the film.
Pretty good break down of the movie. I agree with the OP that it took me about three viewings before I got it, too. You actually have to listen to all the dialog in this movie, it's not just "get him, bring him down" sort of stuff.
