I'm thinking of the line in Zydrate Anatomy where the grave robber's telling her about Mag's contract: "If Mag up and splits, her eyes are forfeit and if GeneCo and Rotti so will it, then a Repo man will come and she'll pay for that surgery." Shilo should know from that lyric that Rotti's responsible for putting Mag in danger, and he should be the bad guy to her at that point, right?

Honestly, I have often wondered the same thing myself. I love this film, but every time I watch it that is always an issue for me as well.
I've tried several ways to justify it in my head...
Perhaps, Shilo trusts Rotti because he is, after all, the only person who has ever even offered her a chance for a cure. I would imagine after being locked up in one's bedroom so many years you'd be willing to trust just about anyone that might have the slightest chance of freeing you...
That being said, at the opera, when Shilo sees Mag's dead body and realizes Nathan is in fact a Repo Man, she blames her father for everything... Now, I can understand her being angry and how the whole situation would look to her.
But, why does she say, "Someone has replaced you!" I assume she's referring to Rotti.
Rotti is the one in charge of the Repo Men, and Shilo knows this. Even if Nathan had killed Mag, he wouldn't have done so without Rotti giving him the order. Rotti runs the show as far as repossessions are concerned.
So, how could she allow Rotti to replace her father knowing that? Or as you put it, "trust him" in the first place?
I suppose so. It's just upsetting to think about lol. Nobody really seems to know the answer to this question, and it is a pretty decent sized plot hole. :-/
