Is there any meaning behind the comic book in his PANTS box being Detective Comics #475?

None. There is nothing special about that particular issue - no first appearance, major character death, etc. - that would warrant any such inclusion. Much like Morgan himself it appears his favorite comic is just an easily forgotten nothing.

It was more of why the writers decided on that comic book. Was it part of someone's collection? Is there some hidden meaning in the story related to Morgan? Or did they just randomly grab it from a pile of issues?

Not that I can figure out. It may well be one of the cast's own comics which they added to the box.

It's part 7 of an 8 part story arc, which is a little weird, but the only really significant details are that it's the first appearance of Joker Fish, and it was adapted into an episode of Batman: The Animated Series called "The Laughing Fish".
