If Chuck's father's last name is Charles, why do both of her aunts have the last name Charles as well? One of them was only engaged to him so she'd still have her maiden name, and even if they had been married, why would her sister have taken that last name as well? Or have I just completely missed something?

I just rewatched the series and from what I could tell Lily (I think, I can never remember which was which) was engaged to Charles. Lily knew Charles had an affair which resulted in Chuck being born, which is why they looked after her after he died. What she didn't find out until the end of series 2 was that the affair was with her sister, Vivian, who went to a convent to have Chuck. So although Chuck called both of them her aunts, one was in fact her mother. Making the other one her real aunt, but she would have thought she was her step-mother.

I'm a little hazy on the details right now, but I thought that Vivian and Charles were engaged? Lily had an affair with Charles, conceiving Chuck, but hid this from Vivian. I can't remember why the engagement was broken off, but I do remember the Dwight character coming into the picture.
Sorry for the vague information! I love this show and I hated when it was canceled, but I haven't watched it in quite a while. However, I am right about which aunt is which because I love them! Lily has the eyepatch and is played by Swoosie Kurtz, while Vivian is the brunette played by Ellen Greene.

Chuck tries to fill in her family tree.
She tells Ned:
"Dad was in his 20s when his dad married Lily & Vivienne's mum".
So, presumably; Lily and Vivienne changed their names to their step father's at that time.
And... that means that Charles Charles dated his younger step-sister and then had an affair with the older step-sister.
But they were all late teen / young adults when they became step-siblings.
