Hmm. I always felt that (assuming it was the gun, and you seem to have confirmed this, people {it is a little blurry!}) HE sees HER looking at the gun and that at that moment it is confirmed in HIS mind that she is a spy. Although there are several points in the film where I get this same feeling (goodnight scene at her door, etc.)

hmmm...i think Mr Yee knew that Wong is a spy even at the time in Hongkong(tailor scene). That's why he sacked Mr Tsao.
And for the 3rd sex scene, there're also many reasons that he knows Wong wouldn't kill him. For example, Wong has fallen in love with him. Or he thinks Wong should know he is now on Chongqing Government's side(She sang a song to him,and the lyrics really has some special meaning for Mr Yee). But surely Wong is not so smart at last as he thinks.

I thought his looking at the gun was the realization that if she wanted to she could kill him but she doesn't so in that moment he fully trusts her (as evidenced by him letting her put the pillow over his head).
