OK dont' bash me because i may have missed the answers to these
1) How was the CTX problemed solved? It was the main problem right?
2) Who was the blonde chick who killed that soldier guy in the cathedral?
3) What happened to the 3rd team of soldiers after they were said to go to Bastia place. It goes from them shooting infected people and you never see what happens to them after.

I have no answer to any of those. The infected water is still infected, but its ok now for some reason. I'm not sure who half of the bad guys were who were in the final cathedral scene or why they were at the cathedral at all or how they found the bad guys at the cathedral. I'm sure if you watched it a dozen times you could find over 100 inaccuracies in this movie but you would probably commit suicide first so I don't recommend doing that.
