No, it's not a joke, or it would be funnier, or at least I hoped it would be.

He's sitting in bed with Cheche, and he hears the word, "Sua Culpa" in his ears. He jumps up and says, "You know my sin?!"

Unless you're talking about the other film, in which case, they use a different Father Francis, and I don't think it was there.

I thought it was a very important part of the film, as he hears it in his dreams as well.

And right before he dies (I think), he tells Merrin he needs to confess.

It was never made clear what his sin was. They probably left it up to the imagination. Therefore, I'm wondering what "sua culpa" means.

Er, I think "sua culpa" just means "Your own sin" or "your own fault" or something like that.

If I may suggest...Fr. Francis' severe wounding is iconic of "The Martyrdon of Saint Sebastian" -which is (for whatever reason) also used as a gay image, so the suggestion is that Father Francis may have been a closet case

May refer to what the natives were saying: "Everything was fine until Father Francis came." It's his fault the children were killed, it's his fault that the woman was shot, it's his fault all of the problems are happening. He feels guilty for it. Just a guess.
