Are there any real world cities in the game? It would be fun. Are there and if so what are the cities?

I'm almost certain Santa Modesta actually exists...........I know I heard that name somewhere outside of this game before.

I think Santa Modesta is supposed to resemble a SoCal suburbia. And Area 42 is an obvious parody of the real-life Area 51.

Yeah, it's pretty obvious. And the Roswell thing is also well known, you needn't have cited it.

No real towns, but some levels are based off real towns.

Turnipseed Farm is a "typical" farm in the Midwest.
Rockwell isn't actually based off Roswell. Pox said he got bad directions; plus according to the map it's somewhere in the Dakotas or something.
Santa Modesto is a very suburban town somewhere in California.
Area 42 is obvious enough.
Union Town is a dock/shantytown in the American Southeast.
Capitol City is basically D.C.
