When Tom finds the Tree of life, he quickly looks to the side and sees another tree for a second. Is that suppose to be the Tree of Knowledge (from the bible)?

That never happens. Thomas turns his head to the left and looks briefly up and then behind him, because he gets startled by the birds that flew from the tree as soon as he drove the dagger into the bark. Then we see a shot of the Tree on the right and the top of the temple on the left. I think you got confused by that cut. There was no second tree on the temple, only a forest in the background.

I have the movie pretty much memorized by now, but I must admit that this cut confused me a bit as well on my first viewing.
I guess it's because the tree is shot from a completely different angle in this shot than it was just a few seconds ago, in the shot where Thomas walked up to the tree.
Haha! Amazing scene!
