Blue flowers disappeared?

At the end, Bob/Bruce sees the blue flowers while kneeling, but when he stands up they disappear. Was this a effect of his withdraw from substance D or some sort of device that Newpath used to hide their crops?

The only difference between religion and superstition is the spelling.

Yes it was.

Withdrawal. Essentially, a "moment of clarity". The "device to hide their crops" was simply to plant them at the base of a large corn field, so anything flying overhead wouldn't see it.

It was a moment of clarity where he was actually able to notice that they were there. They disappear, then they are there again, indicating that there is a chance that he might actually recover somewhat. But that the plan was a success.
