The music box puzzle in Nemesis at the clock tower...
...Only because it took me forever to figure out that you have to switch the music to be in tune.

Though the hardest puzzle (for me) is in Nemesis, and that's the very very last one you do (try to match up the sound waves properly). So tricky...
