Are there any episodes which are the fault of an air traffic controller or at least heavily feature an air traffic controller? Thanks.

Yes, there are some, like episodes "Deadly Crossroads", "Cleared for Disaster" and "Crash of the Century", the infamous Tenerife disaster.

I think Lost Over New York was the fault of air traffic controllers.

Seasion 1 "Mid Air Collision" is the saddest episode Ive seen, and it heavily involves ATC, in particular one controller who was later murdered by the father of one of the victims.

The episode where it was most obvious ATC was the major cause of the accident is as far as I remember (horribly arrogance in this one)

S02E05 Missing Over New York

with honourable mention to (but for these ones it was a much more complex story)

S02E06 Deadly Crossroads (Mid-Air Collisions)
S05E10 Phantom Strike (Death Over The Amazon)

It's surprising how seldom ATC are to blame.

You need to watch Missing Over New York again. The investigators concluded that the pilots were mainly at fault for failing to communicate that they had a fuel emergency.
