Used to be just Hannah and Her Sisters, Crimes and Misdemeanors, and Match Point, but lately I've been changing some of my opinions. Here's my current favorites.
Melinda and Melinda (2005)
Remember liking it when I saw it, but thinking the drama section was overwrought. It is, but I think I finally got it. This is a culmination of all of Allen's films from his outlandish comedies of the 70's to his tragic drama of the 80's. Will Ferrell is great in the Woody role and the comedy section is some of the most enjoyable moments I've seen in film (plus we get a cameo from the great Steve Carell). And Radha Mitchell is great in both segments.
Match Point (2005)
While it is a takeoff of Crimes and Misdemeanors, Match Point explores the dark themes of the earlier film deeper and more erotically with Scarlett Johansson a great seductive muse, sexier than I've ever seen her. The second film from Woody's best year.
Hannah and Her Sisters/Crimes and Misdemeanors (1986/1989)
I consider these 80's ensemble films to be great counterparts to each other. The acting and writing in each of these films is Oscar worthy and the direction (as always) is pat. My earlier favorite was Hannah and Her Sisters, although now I consider them equal with maybe Crimes and Misdemeanors slightly in the lead.
