When she utters the phrase in Ku/Coo (spelling?) Tobin says "Rest it peace?". Silvia merely stares and says "close enough" bu what did she actully say? Was it pehaps something like "I love you" or "Thank you" or something?

It was probably something like "may their souls find peace in the next world." Since Ku/Coo (or however it's spelled) is (as far as I know) a fictional language, it's just an educated guess at what she said.
If you recall earlier in the film, the two characters had an intense conversation about accurate translations and their importance in her job. Silvia said she wouldn't mind if Zuwani were "gone", which Tobin took to mean "dead" even though Silvia didn't mean it that way.
At this point in the movie, Silvia is conceding the point that sometimes there is no way to translate from one language to another without loosing something. Here, Tobin's "rest in peace" is a good translation. And from a translator's point of view, it is sometimes exhausting to elaborate on what a literal meaning is when someone has it close enough.
Silvia is tired and leaving the country. Would you want your last words to the hot government agent who had been protecting you (and whom you probably had some serious lust for) to be "no, actually what it really means is..."?
