Does anyone whose seen elite squad know if the SWAT depicted here is the same as the BOPE in Elite Squad?

No it's not the same unit, the BOPE are a special forces police unit in the military police that are used to combat the drug dealers in the favelas and all of the operations only involve combating drug dealers in the favelas.
The police unit seen in the documentary are just regular urban SWAT police.
I was watching it with english subtitles but keeping an ear on what they said, and I'm pretty sure I've heard "Bope" at least one time when the subtitles said "SWAT team"

exactly......BOPE would nail that guy 100% straight and without mistake......its horrifying to see how that so called swat team failed at the end....
