I was interested to know this also because I thought the scene in the shopping centre and the riverside looked like Kyoto

You will see the similarity between this and the scene where ikuko is unhappy about looking at more apartments! I'm positive it's Kyoto! And the area where they walk along by the river also looks like Kyoto

I live in Japan and I could've sworn it was filmed along the Sumida River in Tokyo from the looks of it, but after checking some Japanese sites the consensus seems to be it was filmed in the Tsurumi area of Yokohama. That also makes sense to me because there are a lot of bleak grey apartments in that area they could've used.

The rainy scene where they are walking to their new apartment was definitely filmed in Tsurumi: I've matched the background buildings by comparing the scene to google Streetview. They're walking northward on the eastern side of the Tsurumi River, on the walkway at about 35°30'28.0"N 139°41'18.8"E.

The apartment corridor and exterior was of the Miyamasuzaka Building in Shibuya, Tokyo. The lift looks nothing like it does in the movie though as that was all a set.

Mind you it's the old building and not the new one up the road.
