The pencil had the phone number of a Salvation Army hostel - that's how the psych managed to trace his home town. Prot must have stayed there after faking his suicide.

He inhabited Robert's body and made a few trips here and there around the earth before getting caught in the station. While he was in the hospital he even left and went up north for a few days.
So he would have picked up the pencil on his travels before he beamed into the station and got nicked by the fuzz.
