I think it is entirely plausible that Prot was an alien, EXCEPT for the fact that he left his notebook behind.
His entire purpose was to document and research his travels, and if he leaves his notebook behind, what was the point?
Therefore, I think it's safe to conclude that the alien theory is false and the schizophrenic edges a victory.
