There's so much in Atlantis:TLE that mirrors the storyline of the Stargate movie. Milo and Daniel Jackson are nearly identical characters at the beginning. Academics who are laughed at for their wild theories, rejected by their peers, end up fantastically funded to pursue their wild theories, and end up proven right, and go on to become action heroes once they discover the place they theorized about.
James Spader's nerdy, weak persona at the outset gradually hardens into his heroic, buff, action nerd persona at the end. The same happens to Milo.
In fact, the insignia Milo's expedition wears on their uniforms bears a STRIKING resemblance to the Stargate point of origin symbol which gets adopted for for the SG-1 team.

That's a very good comparison.
