This may sound like a stupid question(or maybe I missed the answer in the movie)...

But what was the entity that was taking over people? Was it a virus, bacteria, or the souls of the long gone Martians? I remember the flashback of the lizard type guy doing some ritual but that's about it...

That appears to be pretty much it. That flashback you mention, which takes place when Mel is taken over, seems to consist of visions of what was presumably the original form of Big Daddy Mars.
