This could be fun...
Mario Vs. Sonic (obvious paring)- first let me describe the characters of these two heroes.
Sonic is a punk rocker. Hes the skater punker anti-authority rebel who leads underground organizations to fight opression. In real life he'd be an activist for either the green party or democratic party, and be Straight Edge. He collects power rings as if to "empower" the youth to fight for their causes.
Mario is the conservative. He is the one who graspes the hopes of one day being wealthy, and living well. he probably likes to play football. In real life he'd be the immigrant cleaning your toilet (no offence). hes a stereotypical italian liking pizza, and speaking with a silly accent. He collects coins as if harboring dreams of becoming rich and making it big.

heres the battles.
Sonic would probably win. if you really think about it all mario can do is jump on things or squirt things. He'd jump on sonics head and most likely be stabbed by a spike. while hes hollering sonic could spindash him to the finish.
Tails vs. Yoshi (battle of the short sidekick things, or little intelligence)- Tails would be most likely eaten.
Luigi vs. Knuckles (battle of the taller smarter, yet still reguarded as second rate people)- Knuckles, being a total agressor, and luigi being somewhat a moral person, Knuckles would just keep punching and stabing, and beat luigi to a pulp.
Robotnik vs. Bowser (evil villians, big)- with bowser relying on brute strength and robotnik relying on engineering, this would prove an interesting battle. Eventually though I think robotnik would roboticize bowser making him technically the winner. robotnik would then use brute strength of his mecha bowser robot to make up for the strength he certainly lacks, would try to stop that "pesky hedgehog" but as usuall be defeated thus making bowser and robotnik losers.
Mecha Sonic vs. Wario- Their both kinda anti versions of the heros. The winner would be warrio. Mecha sonic's logic brain would prove to be too steadfast and not deviate from basic logics. Wario would be all alright! and somehow deconstruct mecha sonic by the end of the fight (first taking off a leg then arm etc).

i dont know a thing about wario so i cant comment on that one
i agree with all the others apart from tails v yoshi, tails is one of the most useless sonic characters in terms of practicality, though i still love him. but surely he could beat yoshi, isnt yoshi just a baby? and lets not forget tails can fly. i can just see him flying over a cliff edge and yoshi running after him and falling to his death.

I would Say It turned out a little something like this:
Mario Vs. Sonic: like you said, Mario can only jump on things, so Sonic would use his array of moves to finish him off
Tails vs. Yoshi: tails is the most useless video game character on the face of the earth (well besides Master Cheif, hehe) and would probably lose
Knuckles vs. Luigi: I'd have to go with knuckles, hes just too crafty
Amy Vs. Peach: Since Amy is practically just a little girl I'd say Peach would win. she would just keep throwing stuff at her. Although this may stem from the biggest memory I have of Amy Rose being her being tied up and crying in the sonic comic.
Wario Vs. Metal/Mecha Sonic: definately MS. why? because he is literally almost unstoppable, especially in the movie. All Wario really is is a fat overweight unemployed middle age guy who goes out to look for treasure, and somehow got into the video game workshop business.
Robotnik Vs. Bowser: Robotnik has an array of weapons, while Bowser just shoots flames and crap. So I beleive Robotnik would kick his ass, through the use of all kinds of inventions.
Knack vs. Waluigi-I know their not really big characters but Knack is Knuckles' enemy and Waluigi is the anti-luigi so I guess it makes sense. anyway Knack would win because if he can trick Knuckles then he can truck a stupid guy like Waluigi
