When Clarice says not in 1000 years, did she mean she would never ask him to stop killing people? If so, I don't understand.

I thought she was referring to that current situation.To show that she is not a coward,that she is not afraid of him.

Hannibal pretty much has her captured and could torture her.

It's not so much that she would never say stop. She would never, "Stop, if you love me, you'll stop."

In Hannibal's eyes, Clarice would never stoop to cowardly using love to beg for her life.

Seize the moment, 'cause tomorrow you might be dead.
