Plot Hole?

SPOILER!!!!!! (as if everyone hasn't played this game....)

Soooo if you have your whole party at the crater the first time.... when cloud gives the black materia to sephiroth. The only people present from your party are Cloud, Tifa, another party member, and whoever you gave the black materia to. Soooo, I had Cloud, Tifa, Red XIII, and Barret present. If Red escapes on the Highwind too, how come he's not imprisoned... And if he is, that still doesnt explain how yuffie, vincent, and Cid all also escaped the giant explosion at the crater. They're just all magically present at Junon and on the Highwind. I don't really care, I just noticed it on like my 50th play through lol. Any ideas?

It is explained. The others never reached the highwind but apparently there were tons of Golden Silver Chocobos(Golden Silver can fly) which they used to get out of there. Caith Sith explains this when talking to him in the ancient temple while Aerith is still alive. He clearly states "After Sephi takes the black materia we'll use the golden silver chocobos to fly out of there". Hope that helps.

Either they were captured and escaped in Junon and were trying to think of a way to free the others or they're magical elves in disguise.

I'd say that at the time of the Plate being dropped on Sector 7 and President Shinra being murdered, the only known living members of Avalanche were Cloud Barret and Tifa. Aeris was wanted by the Shinra for other reasons. So it's not impossible to believe that Cloud Tifa and Barret are wanted criminals. Cloud was presumed dead and they couldn't afford to Tifa and Barrett get away. Cait Sith probably helped Yuffie, Vincent and Nanaki get away, which probably wasn't hard since they were either unknown Avalanche members to Shinra before the seeing them at the crater. The newer members of the gang were probably low-priority targets and since they were planning on publicly executing Tifa and Barret, they chose not to pursue the Yuffie Vincent and Red. Cid being a former high profile employee of Shinra possibly also helped with the escape.

But another thing to note, Yuffie and Vincent are bonus characters much like Umaro and Gogo from Final Fantasy VI. They're not needed to actually complete the game, so they're not worked into the complete details of the story.
