Then what was that serial killer even doing alive in the 90's?

Was I the only one who wanted to know about the rest of that confrontation.

So first we have the guy in 1969 holding onto his son, you'd think after he shot off his hand he'd finish the job.

Do yourself a favor and don't try to figure out the unprovable facets of the movie. A movie can't be enjoyed that way. There are always plot holes.

The short answer is that he ran out of the house after his hand was shot off in 1969.

The reason why the older version of the killer still had his hand (until we saw it disappear) was because of the changes that were happening. The open microphone of the Ham Radio was acting as a conduit between 1969 and 1999. The younger version of the killer actually heard his older self (When he said "time to die, soldier") over the ham radio and distracted by it which shows how the two time periods could effect one another.

Maybe that wasn't such a short answer.

In 1969 the killer had his hand shot at the exact same time he was in the house in 1999.

The killer still had his hand in 1969 so when he showed up in 1999 he had a right hand! It was only when in 1969 Frank shot the hand off, that it also disappeared in 1999.

It had to. the two timelines were now in sync and the future was affecting the past.
At the end the past affected the future and this is more what we are accustomed to.

When his hand was shot off, he escaped. But don't forget that was a difference in the original timeline.

Frank, who had been listening to the whole thing happening in 1999 had to stay alive and well 30 years in order to show up and kill Jack Shephard.

So when Frank heard (over the radio) that his son (in the future) might be killed by this guy - he tried to kill him in 1969 so that event (over the radio) could never happen. However, he only succeeded at shooting him in the hand. If he didn't hear John being in danger over the radio, he wouldn't react as he did, the murderer wouldn't get distracted by the radio, would kill his wife and walk out free. Which might explain the 1999 scene with his hand still intact and John's mother dead. I think the murderer got distracted by his own voice over the radio, as well as Frank who reacted differently because of what he heard. Not to mention the little John who woke up, probably because of the radio noise.
