The New Scooby Movies
Buy the "Best of" set by Best of they pretty much meant what episodes they had the rights to release on DVD at the time. It's about half of the episodes. The rest are not out yet. Don't bother with the Scooby Meets Batman or Globetrotter dvds, you'll get them on the Best of Set
The Scooby Doo Show
The First season is available in the Scooby Doo Dynomutt Hour set. It will also give you the first season of Dynomutt. Which is good unless your someone who is only a fan of Scooby and not Hanna Barbera in general but do take note that Scooby and the gang guest star in a couple Dynomutt episodes too. The third season is available on the set falsly called "Scooby Doo Where Are You? Season 3". Season 2 of the Scooby Doo Show is currently not available on DVD (speculation stems it might be stuck with the Dynomutt second season as well)
The Scooby and Scrappy Show
The first half of season 1 is available in a set with Richie Rich. The rest of this season isn't available on DVD and neither is the other two seasons

It's out on it's own series set
A Pup Named Scooby Doo
You can buy it in volumes or two season sets
What's New Scooby Doo
BUY IT ON THE SEASON SETS NOT THE VOLUMES! Every copy of Volume 10 i have seen is faulty and will not work. You are much safer buying them in season sets. Otherwise you'll have volumes 1-9 and then have to buy the Season 2 and Season 3 DVDs sets anyway to get the five missing episodes
NOTE: Scooby Doo and Scrappy Doo, The New Scooby and Scrappy Show and The New Scooby Mysteries are all currently not available on DVD.
Laff-a-lympics are right now a mess. There are two volumes out with 4 episodes each, and a new set coming soon that has the rest of season 1 plus 4 of the 8 episodes from the volumes. Personally i'm not buying any of them yet, but choice is up to you. I'm waiting hoping for one solid way to get the whole series.
The movies are all available on DVD which includes Boo Brothers, Ghoul School, Reluctant Werewolf, Goes Hollywood, Arabian Knights, and then Zombie Island and all the ones that followed.
I'm not delving into the later series as myself was not impressed and do not plan to buy on DVD myself.
