Honestly it's not as if Jolie was flat and they HAD to pad her! But Lara Croft's were freakish in the game at the time.. they have gone way down in size and much more realistic in shape after that. Maybe they were trying to fulfill the fantasies of teen gamers? ;)
I still think they would have made Jolie look like a bunch of pyramids and cubes if the movie had been made a few years earlier so that she would resemble the character more ;)

I wondered about that myself and then found this in the 'trivia' notes:
"In the video game, Lara Croft is a 36DD. Angelina Jolie is naturally a 36C, and was padded to a 36D for the movie, as it was felt that padding to the original character size would be too unrealistic."

They are better in the second movie where they are real!
