sharethe original placement of that scene was after Duncan took Connor's Quickening. he intended to shoot Duncan down, drug him, and take him back to the Sanctuary. that Watcher simply wanted an immortal to be locked & hidden away so that Kell would not be able to win the Prize. he witnessed Duncan MacLeod take the head of Connor MacLeod. perhaps he was wanting to originally take Connor back to the Sanctuary. it is possible that he saw Duncan as a threat after seeing Connor MacLeod get beheaded.
in the Producer's Cut, the scene is moved to the final fight, but the intent is the same. he wants to capture Duncan and have him stashed away somewhere. he just assumed that Duncan would lose the fight because Kell was "unbeatable". made sense to him. if i were in his place i would have tried to shoot Kell , that way Duncan has a better chance at winning. either way they are interfering with the battle, so may as well take ur chances by helping the good guy.
