How does Jimmy/Conan learn the names of the two men in black?
In the dub, Harley cryptically says "Watch out for Gin & Vodka, those guys are killers", but I heard that line wasn't even in the original japanese version. Even so, how and why would Jimmy even make that connection? Harley & Jimmy were talking about alcohol. For him to start talking about the Black Organization wouldn't make sense, and that would mean that Harley also knows the true identity of Conan.

So how does Jimmy find out the names of Gin & Vodka, the two men who poisoned him?

It's never explained, I still think one of the writers' biggest mistakes was to attempt to downplay the organization's presence in the early seasons by removing the second and third appearances of Gin and Vodka.

As you probably already know, Conan learned G and V's codenames in the manga when he's on the bullet train in the "Time Bomb Express" case, when it actually WAS the two men who shrunk him. By removing their appearances here and not even bothering to include it in a later episode as they later did with the dasterdly duo's previous appearance, Conan now has information he couldn't possibly have obtained. The dub having Harley say the things he did was just a way to cover for the original writers making the grim mistake they did.
