In real life, Bob Zmuda played Tony Clifton on the Comedy Store benefit one year after Andy's death. Of course in the film, at the end, they pan into the crowd and Zmuda is there. It's just a bit of a movie twist to make you think Andy is alive.
It is not mentioned in the film, but Andy's brother Michael also played Tony Clifton at times, so some have offered this as a possible explanation of the last scene.
The movie is named after the R.E.M. song "Man on the Moon", which was written in tribute to Andy. It starts playing right at the scene you mentioned. R.E.M.'s lyrics are very impressionistic, so that song and "The Great Beyond", which follows it in the end credits both refer to Andy in an oblique way.
"Man on the Moon" also serves as a description of Andy's rather "out there" personality and performances.
