How did Don Rafael find out Zorros identity ? He just took a few guards with him and went to de la vegas mansion and arrested him .
How did he know ?
As becomes clear in the dialogue when they're in Diego's villa, these people knew each other well. The two men had been rivals for the lady, and, as peers in the upper strata of society, probably had some social interaction in the subsequent years. When Diego, as Zorro, confronts Raphael and says his name, you see the other's expression change, as if he suddenly recognized the voice and realized who was behind the mask. Really, you can look at it as Zorro's fault that he let's his pride take over and gets close enough to allow his nemesis to really stare at him for a few seconds, just so he could have the satisfaction of getting in a few cuts, both verbal and literal.
