At the beginning of the movie, he is telling Jerome that one day he will tell him about his son, making me think that he knew from the start, only that he allowed it.

I agree with those who think that "Did I ever tell you about my son?" was code. He knew Vincent's struggle and was in his corner all along.
Also, it's so nice to see Xander Berkeley in a sympathetic role. He's a great bad guy, but it's nice to see him supportive, as here.
The final shot of the scientist and Vincent, looking back, is one of my favorites in any film ever. There is so much subtle emotion, hope, appreciation, sympathy and gratitude between the two men.

I thought that might be intentional - they cast him against type so the audience wouldn't know whether to trust him or not. I also thought he acted borderline creepy throughout the film for the same reason.
It was a nice "twist."
Yes the geneticist knew what Jerome was and helped cover for him.
The film also seems to imply that the Director knew or had suspicions about Jerome as well. But he was so invested in the mission that he ignored his suspicions plus killed another Executive when he threatened to close down his division.
Yep. Hence the advice to "hold it" with his right hand haha. He realized early on.
