The only time bombs are useful is when you want to destroy things, example: meteorites in Armageddon.
It's already stupid enough to see how often "use bombs" is the solution.
At least the people who made Sharknado know it's a stupid trope.
Well, certainly 2001: A Space Odyssey and its sequel, 2010.
You may like The Abyss.
And you might laugh, but some of the Star Trek films - especially one through four - did have some good moments of philosophy and wonder in them.
Silent Running, with Bruce Dern, is a good one. If nothing else, you'll see where George Lucas got some of his ideas.
Just recently I watched Robinson Crusoe on Mars. On the surface it's a little cheesy, like an original Star Trek episode, but has a surprisingly thoughtful outlook and a devoted following. Also worth a look.
The Matrix - at least, the first one - is certainly intelligent and thoughtful. Of course, it's not set in outer space, but it is science fiction.
And don't overlook the old classics. The special effects look cheesy by today's standards, but the premises are often intelligent. For example:

shareThe 2001 / 2010 movies are a close mark, but the fact that we're way past that time wise and if you revisit those movies now they make you cringe far as the technology they utilize it kind of crumbles the whole "smart" or believable aspect
Interstellar is rather good, though I do have a hard time getting through the whole thing in one sitting as it's rather long, but still enjoy it and think it's probably the closest thing, but that said it really doesn't involve any aliens at all...
Quite honestly I think Contact stands on it's own and actually wish they would make a sequel if done proper...
One of my favorites from recent years is Neil Blomkamp's DISTRICT 9.
I loved what that movie did to me during the course of its running time.

I don't know what you mean by smart, but Starship Troopers, Independence Day, and Sphere are all great alien movies.
