Their engineer (Stanton) is likely a chief, but otherwise you're right. No COB or CPOs marching at the end.

Not a lot of sense to be had with ranks and positions in this film. However there was a chief, the engineer, but I think he was a veteran. I imagine there's either a deleted scene or a concept of a scene where the captain realizes he needs an old vet to handle a diesel sub.
Their only indicated first class is the biggest dirtbag of the crew. Also, if you watch the plank scene when they kick off the XO there's a random Lieutenant who appears who you never see before or again.
I thought it was hilarious that for a punk, Stepanik obviously passed the exams to move up to MM1.
That means he voluntarily took the examinations and, given his lack of hashmarks, did quite well.
