Whoa, you "think" Jose Chung figured in a XF ep? You've never seen Jose Chung's From Outer Space??? That's like a sin against the Carter-verse. It's only one of the best eps of the entire series.
The plain and simple fact is that when Millennium began, the universes were not intended to cross over. At all. In M1, Mulder & Scully were just characters in "some TV show". In M2, Morgan & Wong decided to bring Jose Chung over from the XF-verse to the M-verse. Then Ten-Thirteen decided to wrap up Frank Black's story in an X Files ep called "Millennium."
You don't need to watch one to enjoy the other.

That's not true, they put DD and GA's photo doubles in the background of the season 1 episode "Lamentation" when Frank Black visits Quantico.
They were obviously going to try to set the show apart from the X-Files because the last thing they want to say is "this show is just like our other show". You play up the differences and downplay the similarities as far as the official statements go but then you throw stuff like that towards the fans.
Also, even though they NEVER resorted to a Buffy/Angel relationship with interwoven storylines a crossover is still a crossover. Did Carter have anything to gain by tying "Harsh Realm" into his shared universe in "I Want To Believe"? No. Was it noticed by more than like 5 people? No. He still did it.
Ultimately I think most writers have their own little worlds built up in their minds and even if Chris Carter had no intention of ever doing a full-blown "X-Files" and "Millennium" crossover he still knew that even if Frank Black was never going to run into Mulder & Scully at the FBI headquarters it was still the same FBI headquarters in the same world.
Agreed with sisterdebmac, there's really no need to watch both shows to understand them, this isn't like Buffy/Angel or Doctor Who/Torchwood. At best, Millennium is a very loose sibling series, certainly not a spinoff. The only relevant area of The X-Files which concerns the story of Frank Black and the Millennium Group is the Season 7 episode "Millennium", which is included as an extra on the Season 3 and series sets of Millennium itself, providing just a bit more closure. So either way, if you wanna get Millennium on DVD without worry of The X-Files, you will get Frank's full story.

The X-Files episode did not due Millenium justice. It would have been better if all the ties to Millenium were cleared from that episode.
The whole notion that Millenium boiled down to a zombie appacalypse is just rather retarded.
Why BoyintheMachine? I have never watched this but I am giant X files fan and I rather like the idea of this program which has never caught my attention being all about an Zombie apocalypse it actually makes me want to watch this, know that is what the whole thing boils down too in the end.

I was under the impression that the X-Files was supposed to be fiction in the Millenium universe, but somewhere along the line Carter stopped really caring about story continuity and decided to cross them over anyway.
Merging these two series was probably inevitable,since I assumed they existed in the same universe when it premiered,though they don't fit together perfectly.
I loved Mulder's comment in "The X-Files:Fight The Future" where he called the Martin Landau character's books "crap",since they dealt with the end of the world,which he clearly doesn't believe,while Frank Black doesn't believe in alien abductions! At least when they finally did meet,they seemed to respect each other.
Lucy Butler and Mabius could have easily passed for alien shapeshifters (like the Alien Bounty Hunter). However maybe like Josh Exley (and his love for baseball), they got too caught up in something that had nothing to do with the overall alien colonist plan. Unless of course the 2012 invasion is what they were referring to all along!
