Okay, Carlos Gallardo was the original Mariachi in El Mariachi, he plays one of the guitar friends of the Mariachi, and I like him better in Desperado.

He is a producer on both films.

What did he think of Antonio replacing him? Where was his input in the decision to recast? Which film does he like more? What does he think of Antonio?
There is no question that everybody, including me, including Robert, like Desperado more and like Antonio more.

I feel like it's similar to Indiana Jones.

Raiders of the Lost Ark = El Mariachi: A film that introduces the character but in the grand scheme of things, it stands on it's own.

Temple of Doom = Desperado: The franchise begins.

In other words, the first movies are both movies with the main character in them.
The second movie is really the beginning of the saga, the character's saga.

Well, I'm replying to what is basically a dead post, but here goes.

Gallardo got to be a producer on Desperado, so he might have had some power. It's also possible that Rodriguez was throwing him a bone so he could make some money off of the franchise. In all likelihood, the film studios told Rodriguez that if he wanted the big money to make a big movie, he couldn't use just anybody and had to get a more bankable star to headline the film.

Gallardo's personal opinions are unknown to me, but if I had to guess, he'd probably understand why Antonio Banderas replaced him, but I'm guessing it bummed him out just a little bit since he was the originator of the role in the $7,000 movie, but now in the multi-million dollar version he's sidelined. He probably got "why", but it would still sting. I have no idea which film he likes more, but I'm guessing he'd probably say that Desperado is a great movie, Antion Banderas is a great guy and a great actor, and you should all buy the whole trilogy on Blu-Ray.

This reads very oddly to folks who loved Raiders of the Lost Ark but couldn't give less of a shit about Temple of Doom or any of the other "Indiana Jones and the ______" movies that followed in the original's massive wake.

To the larger point, Desperado is a hard direct sequel to El Mariachi. Aside from the geometrically bigger budget and star power recasting, it is absolutely a direct continuation of the original character's story.
