I think Foley thought he had killed her when he shot her twice, or at the very least she was mortally wounded. By that point, his attempted recreation of Cullum's attack on Helen had started to go wrong so he was agitated, as he kept telling Helen "everything has to be perfect". But yeah MJ had to survive regardless in order for the final scene to work....

Foley had been about to slit MJ's throat in keeping with copying Cullen, but he was distracted by Helen's interference and escape, or else he would have killed MJ

Although MJ was wearing a bulletproof vest, both of the bullets Peter shot obviously went right through it - and through her - because each shot shattered the mirrors behind her. So it was a bit of a cheat for her to have survived.

I can forgive it too though because it's such a good film.

The first shot actually didn't go through her, it missed her and hit the mirrors (you can tell when you pause it), while the second one only hit her shoulder.
